I believe it has something to do with propwash. Hopefully someone else with a better explaination will chime in.

I'd think that they might be runing much lower manifold pressure these days and thus, much more exhaust flow out the waste gate. If running richer as well, would that not make for a hotter exhaust stream?

After finishing the restoration and before flight testing the airplane was chained down for a full power run-up. With the prop wash and the heat from the open wastegate and the fact it was painted with zinc primer that door gets hot and the paint burns. It's normal. Take a look at other P-47's and you will see the same thing to varying degrees depending on the paint.
